Knowing now what Patrick thought SpongeBob knew at the time, it seems strange that he would apologize to him as he’s devouring him.
He apologizes for killing him. Patrick just thought that Mr.Krabs told spongebob the real secret formula so he killed spongebob so his own friend wouldn’t betray him… and have more innocent people eat his kind…
